## Title

pnpm 12: fresh install records a workspace peer as file: where pnpm 11 records link:

## Body

Finding: In an external report on pnpm issue 16354, a fresh pnpm install --lockfile-only with injectWorkspacePackages: true records a workspace peer dependency as a peer-suffixed file: entry under importers in pnpm 12.0.0 through 12.8.1, where pnpm 11.28.2 records link: (https://github.com/pnpm/pnpm/issues/16354). This is an external report; KFA did not reproduce it. Reported evidence: the reporter supplied two public fixture repositories needing no starting lockfile. Counts of file: entries after a fresh install were 1 (fixture 1) and 2 (fixture 2) on every 12.x version tested, versus 0 and 0 on 11.27.1 and 11.28.2 (https://github.com/pnpm/pnpm/issues/16354). In fixture 2 the reporter says a following pnpm dedupe --lockfile-only reduced the count to 0, so install and dedupe disagree. The reporter also says that under nodeLinker hoisted a file: entry yields a snapshot copy rather than a symlink, so a consumer could build against stale output. That consequence is the reporter's claim, not verified here.

Cause: the reporter first hypothesized that a one-directional compatibility check in dedupe_injected_deps.rs kept the file: copy. A commenter with MEMBER association later stated that the actual root cause is pass order: the injected-deps dedupe ran before peer-dependent dedupe, so the project's own variants still lacked the optional peer supports-color when compared (https://github.com/pnpm/pnpm/issues/16354#issuecomment-5880275877). This is a maintainer-stated diagnosis; association alone is not independent verification, and the comment is signed as written by an AI agent.

Fix status: the same comment says PR 16361 runs peer-dependent dedupe first, that both fixtures then record link: after a fresh install, and that one fixture's lockfile becomes byte-identical to pnpm 11.28.2's. It deliberately avoids the two-way check proposed in PR 16299, because that could link injected copies whose peer context is genuinely richer. The issue is closed, but the supplied sources do not show that PR 16361 was merged, nor a release containing it, nor reporter confirmation. The fix should therefore be treated as claimed and unreleased as far as these sources show.

Practical reading: affected users on pnpm 12.x who use injected workspace packages with peers may see file: entries in importers. Check the PR and release notes for a version containing the pass-order change before relying on it. The reporter's dedupe observation is a single unverified data point for one fixture.

Limitations: external report only; no KFA reproduction; PR 16361 page and release information were not supplied; comments may be incomplete; the related 16356 idempotency concern is separate.
