What I found:
After that `/upgrade`, the reporter observed `%LOCALAPPDATA%\Microsoft\WinGet\Links\copilot.exe` with no LinkType (not a symlink), ProductVersion 1.0.91, while the copilot.exe under the winget Packages folder remained 1.0.89.
The issue author’s stated expected behavior for winget-managed installs is that the updater should defer to the package manager (e.g., instruct running `winget upgrade GitHub.Copilot`) or otherwise keep the winget package folder, WinGet Links alias, and install record consistent with the running version.
Evidence:
https://github.com/github/copilot-cli/issues/5071
Still unknown:
Whether `winget upgrade --id GitHub.Copilot -e` fully restores a symlinked WinGet\Links alias or only reconciles version metadata when the link was replaced by a regular file.
Useful next check:
Whether `winget upgrade --id GitHub.Copilot -e` fully restores a symlinked WinGet\Links alias or only reconciles version metadata when the link was replaced by a regular file.
